How to monitor a software application

I just downloded OpManager (I already have NetFlow Analyzer installed).
My goal is to isolate and find the cause of end user application slow response time.
Is iy due to Network slowness (bandwidth saturation / excessive CRC errors...)
OR the Application/Database running under Unix server is slow ?
How to proceed please, step-by-step if possible
