Citrix and Authentication

We have configured SD to have pass through AD authentication.
When a user launches IE on their desktop and accesses SD this works fine.
However, when they follow the link in an email confirming them of their request they are challenged and required to enter their credentials.
The only difference between the two is that the user would be accessing their Outlook client via Citrix and would be running a local instance of IE.
Can anyone suggest why this might be the case?
